When I add a category to the list of excluded categories in the inFocus blog settings, the Archives and RSS feed for that category disappear. If I remove the category from the list of excluded categories, archives and RSS start working again.

Try changing line 1176 in /wp-content/themes/infocus/lib/functions/theme.php from this,
$args = array_merge( $wp_query->query, array( 'post_type'=> 'post', 'category__not_in' => mysite_exclude_category_string( $minus = false ) ) );
To this,
$args = array_merge( $wp_query->query, array( 'post_type'=> 'post' ) );

On line 1154 you should see this,
function mysite_query_posts() {
global $wp_query, $mysite;Try changing it like this,
function mysite_query_posts() {
global $wp_query, $mysite;
if (is_feed()) { return; }If that does not work then go ahead and send us a link to your site and your feed that your having issues with.

Alrighty, just got done testing on my end and didn't see any issues, it works even if the category is being excluded. (see screenshots)
Not sure what is going on at your end. I noticed you were doing a bunch of customizations over the past few days so maybe that has something to do with it or perhaps it's that specific category that you were having issues with, I remember you had to delete it / recreated it to get your old posts working. Does it work with other categories?
When using feedburner your default RSS will link will be redirected to your feedburner one so maybe that could be messing with your category feed also. See the link in my previous post for creating category specific feeds with feedburner.
I looked at the page you linked to and it didn't seem to quite answer the issue. I also created new categories and deleted the old ones once again, but with no change.
I currently have all plugins disabled, including the FD Feedburner plugin I use, but as of yet the RSS feeds still have not populated. I'm not sure whether it will take some time for the feeds to be updated by Wordpress, but so far no fix. Here's an example feed: http://christiaanconover.com/category/kb3mmy/feed/
As a follow-up: I did some testing with a category that's not excluded in the inFocus Blog settings (http://christiaanconover.com/category/review/). The RSS feed for that category works perfectly (all plugins disabled).
I then added that category to the excluded categories list, and as soon as I did that the RSS feed was empty and looked identical in structure and tags to the other excluded category feeds. All plugins were still disabled.
The moment I removed the test category from the excluded categories list, the feed repopulated to exactly how it was in the beginning, with no delay. All plugins still disabled.
The issue definitely appears to be caused by something with the excluded categories system.
I did that on my dev site (http://dev.cconover.com/wp) which is exhibiting the same issue. The problem persists.
