exclude portfolio posts from categories in sidebar

   i put all my portfolio posts in a certain category and even it's been excluded in the infocus blog settings, it still shows up. i created a custom menu but then the custom menu won't have the "show post counts" option.

   i set my permalinks as /%category%/%postname% and i wonder if i could customize the URLs under categories? the links always generate as http://www.yoursite.com/wp/CATEGORY/postname but they don't work at all. i read there's a plugin can do the job and i haven't tried that. i wanted to know if it's possible to do without a plugin. this should be a wp problem and not the theme..
